KMail saves its mails and settings in ~/.kde4/share/apps/kmail/ and
.kde4/share/config/kmailrc
Saving those should do the trick...

New KMail (KMail2) should have some archiving options, though I've not tried it myself, just know because I've translated strings indicating to the possibility.
